The origin of Navy Information Operations Command (NIOC) Pensacola dates back to the spring of 1986, when a detachment was established to lay the foundation for what was to be an extensive undertaking for Naval Security Group Command (NSGC). The rapid development of technology required a commitment to keeping the fleet and shore cryptologic automated information system capabilities technologically current. Naval Security Group Activity (NSGA) Pensacola was thus commissioned in July of 1993. Housed in a 67,000 sq. ft. facility aboard Corry Station Naval Complex, NSGA Pensacola would soon serve as the center of excellence for automated information systems for Navy cryptologic systems.

On Sept. 30, 2005, after the formal disestablishment of Naval Security Group Command, NSGA Pensacola was realigned under the newly formed Naval Network Warfare Command (NETWARCOM) and changed its name to Navy Information Operations Command (NIOC) Pensacola. On Jan. 29, 2010, U.S. Fleet Cyber Command (FCC) was established and U.S. 10th Fleet was re-commissioned to align the various staffs with the operations and type commander model used throughout the Navy. Under FCC/C10F, NIOC Pensacola has maintained key mission areas as a member of the service cryptologic element, as well as pioneering the development, expansion and capabilities of fleet and national cyberspace operations.

In 2013, NIOC Pensacola demonstrated it was the Navy's Combat Support Team (CST) Center of Excellence, building and establishing all five Navy CSTs in support of USCYBERCOM's Cyber Mission Force (CMF). The CMF is a first-of-its-kind force presentation model for cyber in the Department of Defense. Currently, CSTs perform target development, target discovery and analysis, planning and synchronization, and intelligence and malware analysis. CSTs support Combatant Command operations and war plans that enable delivery of cyber effects against adversaries in cyberspace.

Additionally, NIOC Pensacola is home to three Cyber Protection Teams (CPTs) which support real-time defensive cyber operations. CPTs are the maneuver element of USCYBERCOM's defensive cyberspace efforts, supporting  national, DoD Information Networks (DODIN), combatant commands, and U.S. Navy networks. They consist of deployable teams to accomplish cyberspace missions worldwide.
